They were unable to attend the event, instead appearing at numerous occasions held to mark the passing of Queen Elizabeth II, including a funeral service last month.
One youngster that was part of the call alongside his parents was Henry Waines, who suffers from serious health problems.
During the chat, the Duke of Sussex could be seen apologising to the youngster for not being able to offer the award in person, but young Waines told the Prince: "That's alright".
Harry also added: "You sound just like my son Archie really. The same little squeaky voice. I love it."
Henry also asked after the two children of Harry and Meghan, enquiring into how Archie and Lilibet were doing.

Beaming at the opportunity to give an update on his children, aged three and one, Harry said: "They are doing great. Archie is very very busy and Lili is learning to use her voice, which great!"
Another part of the call saw Prince Harry in talks with Shakeerah Crowther, a 10-year-old survivor of a rare brain infection. The Mirror reported.
The youngster could be heard telling a clearly moved Harry: "I'm sorry about your grandmother the Queen."
The touching message from the youngster saw Harry then point out the giraffe behind her, sharing with Crowther that Archie has "a giraffe as well and it's lasted a very long time. We call him Gerald."
